This option opens a dialog to assist with cleaning sub-folders in your My Knowledge directory (assuming the standard directory structure ).

Quaestor will create sub folders accompanying knowledge bases and project files. Starting with Quaestor version 2.50.2 you can also use an optional solution sub-folder.

The Clean sub folder dialog is a maintenance option enabling you  to clean sub-folders that are missing the accompanying solution, project or knowledge base file. It will depend on your user rights whether you are able to select one of the options. Furthermore, Quaestor will ask whether a folder can be deleted.
